Project description

Proteins are the nanoscale machinery of all the known cellular life. Amazingly, these large biomolecules with up to 100,000 atoms fold into unique three-dimensional shapes in which they function. These functions include all cellular chemistry (metabolism), energy conversion (photosynthesis) and transport (oxygen transport), signal processing in the brain (neurons), immune response and many others, often with an efficiency unmatched by any man-made process. Protein malfunction is often related to diseases and thousands disease-related proteins have been identified to date, many with still unknown structure. To understand, control or even design proteins we need to study protein structure, which is experimentally much harder to obtain than the information about the chemical composition (sequence) of a specific protein. By joining this project you will contribute to a computational approach to predict the biologically active structure of proteins understand the signal-processing mechanisms when the proteins interact with one another understand diseases related to protein malfunction or aggregation develop new drugs on the basis of the three-dimensions structure of biologically important proteins. POEM@HOME implements a novel approach to understand these aspects of protein structure, which lends itself very well to worldwide distributed computing. The scientific approach behind POEM@HOME is a computational realization of the thermodynamic hypothesis that won C. B. Anfinsen the Nobel Prize in Chemistry in 1972. So please help us, by joining POEM@HOME, solve the scientific mysteries described above and decipher the biological information encoded in proteins of unknown structure. POEM@HOME is a purely academic, non-profit project to improve our understanding of biomolecular structure and function. All substantial result of POEM@HOME will be published in international peer reviewed journals with proper credit to the POEM@HOME volunteers.

    The POEM++ OpenCL project 'gpucrystal' is going to be finalized soon. In other words no more work units will be created, and as soon as the circulating jobs are finished, the queue will run dry. We are currently working on a follow-up project, which will start in January 2014, accompanied by a new POEM release. Thank you all for contributing your GPU power to this project. Please use this POEM OpenCL rest period to support other great projects in the BOINC network. I'm looking forward to see your GPU back at POEM next year.     I've just finished a major update to our server scripts, which will simplify the job creation and release of BOINC jobs for members of our group, and thus hopefully lead to a more stable work unit delivery. Much of the server code has been consolidated, and should run faster now. The client side should not be affected by our changes. Let me know if there are any problems. Ich bin gerade mit einem größeren Update unserer Server-Skripte fertig geworden, wodurch die Erstellung von BOINC Jobs für Mitarbeiter unserer Gruppe erleichtert werden soll, und somit hoffentlich eine stetigere Versorgung mit Work Units gewährleistet wird. Viele Teile des Server Codes wurden konsolidiert, und sollten jetzt schneller laufen. Für Clients sollte sich dadurch nichts verändert haben. Falls es dennoch zu Problemen kommt, gebt mir bescheid.

    I've just updated the POEM@HOME Binaries to Version 2.00. This is the first big step for our new GPU project. I'll have to adjust some parameters of the new work units, and will send them out at the end of this week. I'm confident the errors which occurred during the test phase have been resolved. If you encounter any problems nevertheless, please report it in our message boards. Version 2.00 von POEM@HOME ist jetzt verfügbar. Das ist der erste große Schritt für unser neues GPU Projekt. Ich muss noch eine Parameter der neuen Workunits anpassen, und kann diese dann gegen Ende der Woche raus schicken. Ich bin zuversichtlich, dass die Fehler, die während der Testphase aufgetreten sind, beseitigt wurden. Falls jemand dennoch auf Probleme stoßen sollte, meldet sie bitte in unserem Forum.

    GPU Project Status

    As many of you have noticed, our GPU project has been re-enabled after the update last week. With the apparent error of our last release being fixed, I'm still not satisfied with the failing rate of GPU tasks, especially on NVIDIA cards. I think there are currently three main issues: 1. Incompatibility to old AMD GPUs. We're suspecting our latest version of poemcl won't run properly on cards of the Radeon 4000 series, which only have a limited OpenCL support. If you are using such a GPU, and it works however, please let me know which OS and driver version you are using. If there is no working setup, we will exclude the Radeon 4000 series in future releases. 2. Multi-GPU NVIDIA hosts still fail when using more than one graphics card for poemcl tasks. If you have attached a host with multiple NVIDIA cards to POEM@HOME, please configure your client to use only one of them for our project, see http://boinc.berkeley.edu/wiki/client_configuration headword exclude_gpu. This is a well known problem which should have been fixed with the last release, but obviously it is a sticky one :( 3. There is a new error, which may be related to incompatible OpenCL library versions. If your host uses only a single GPU, but still fails with poemcl tasks, please download one of the following files (depending on your OS): boinc.fzk.de/userdocs/temp/pcl_201_test_linux.tar.gz boinc.fzk.de/userdocs/temp/pcl_201_test_win.zip Extract the files to a new folder, run the executable (if it works, this may take some minutes), and post the content of stderr.txt in this thread. Thanks for your help! I hope we can improve the application soon with your feedback.
